I'll clarify the way it works:
as Fran Peñarrubia said, if you run gvSIG in debug mode from Eclipse, 
you just need to save the file and Eclipse automatically makes the 
changes available.
However, there are some methods and files that are only read or executed 
during the gvSIG start-up (for example: initialize method of extensions, 
config.xml files...). For changes in those methods or files, you need to 
stop gvSIG, execute the build.xml file of your pluing, and start gvSIG 
again.
