Hi Augustin,
you could merge the two point layers (after creating an attribute field 
in order to distinguish them) and then apply the "Distance matrix" tool 
available in SEXTANTE. The output will be a table with distances from 
every point to each other ones, so you have to discard distances between 
points coming from the same starting point layer. That's all. Hope this 
helps!
